I am trying to install TokuDB in MariaDB 10.3.8 and getting this error 

MariaDB [(none)]> INSTALL SONAME 'ha_tokudb';
 
ERROR 2013 (HY000): Lost connection to MySQL server during query

I have also attached my.cnf and error log for your reference:

P.S- Transparent huge-ages are also disabled :

I can't reproduce it, but I only have CentOS 7.3. Maybe something has changed in 7.5 in regard to enabling/disabling transparent hugepages?
Google returns some (highly non-official and not known to be trustworthy) resources which seem to claim that the setting cannot be changed at runtime on CentOS 7 / RHEL 7, but I can't confirm that either, it works for me on 7.3 just fine.
Still, did you try to disable the setting completely in kernel options and reboot the machine?

Which packages do you use? Since we don't release CentOS 7.5 packages yet, I wonder if our CentOS 7 packages are incompatible with 7.5.
Please also attach the config file(s) from /etc/my.cnf.d, most importantly the TokuDB one.

You only attached the main cnf file. I'm asking for those files that are included by !includedir /etc/my.cnf.d.

Please also note the other questions – about packages and reboot.
